I have "PNP - SuperDOS E6.ROM" from the archive will that work on the CoCo Disk controller or do I need a different build?

You need SuperDOS E7T from the ToolShed repository.

Along these lines, is there a thread or other document that discusses the differences between SuperDOS and DragonDOS?

The only information I know of is this.
Basically, SuperDOS is supposed to be a partial rewrite of DragonDOS 1.0 with all bugs fixed, and an enhanced directory display. There have been a couple of updates (E5/E6) since the original E4 release for the Dragon 32.There is a rather interesting letter by Philip G. Scott on page 2 (Letters) of the August 1988 issue of Dragon User about SuperDOS E6.
